Here is a video that shows how to remove the factory radio:

The rest is just to connect relevant connectors. Please note, that not all the connectors are needed to be connected. Just connect those that are relevant.

FAQ:
1. I removed the old stereo and took some pictures, as follows:
Sigma plugs:  Note the black USB plug doesn't seem to have a mate.
Yes, correct, our radio has two USB plugs, you can just put it in the glove box on the passenger side.

2. Sigma extra plugs:  These don't have mating connectors.
They are used to connect the radio to an aftermarket amplifier unit. If you don’t install the aftermarket amplifier, then you do not need to use them.

3. There is also a similar black MIC plug that also doesn't have a mate.
This radio has an internal microphone. Usually you do not need to use this MIC plug for an external microphone.

4. Sigma connections:  This shows which connections are being used on the back of the Sigma stereo.
Yes. They are connected correctly.

5. Toyota plugs w/ edit:  This shows the connectors coming out of the car which should go into the Sigma stereo.  The blue and black connectors that are circled in red do not have mating connectors with the Sigma stereo.
It seems I am missing a cable or two that connects the Sigma stereo to the blue and black connectors from the Toyota.  Can you please confirm if this is the case and if you can send this additional cable(s).
Our radio does not use these two cables. Just leave them there.

6. I have another question regarding the installation guides that mount to the side and bottom of the stereo unit.  Attached are pictures of the guides I am referring to (not attached to the stereo), pictures of the mounting holes on OEM Denso stereo and pictures of the mounting holes on the Sigma stereo.  The issue is the Sigma hole pattern does not accommodate the small alignment pins and "L" clip.  Do you have different guides for your stereo?  If so, can you please send (two of each).
Our radio does not need these guides. You just need to transfer the original metal bracket to the sigma radio and mount it in the car.

1. If there is a black screen when you reverse, just connect "Car reverse light 12v+" red cables together. No need to connect to reversing light.

2. If there is no black screen when you reverse connect them to the reversing light.
